Yeah, I'm stuck in Woodfall and the monkeys said I had to buy Magic Beans. But when I try to buy them from the Deku guy, Link says he doesn't know how to use them. Anyone beat the game so you can help me out?

First off, make sure you are standing on the firm soil. They only work there. The next thing I would try is to be the deku scrub and see if that will trigger anything. If that's not working, try to shift your position until it works, because it should (hopefully).

You plant the Magic Bean in the soil and then scoop up some water in a bottle and dump it on the plant  |

I know this topic's almost a month old, but I'm bored enough to try and help.
What the other two said is true... but I can't help remember running into this problem myself once. In the Deku Nut's Palace, there are two entries into the garden. Both are mazes in which you avoid the Deku guards to make it to the other side.
One of them (can't remember which; I think it's to your right when you first enter the palace) has a hole in the end. Go in it and there'll be a Magic Beans salesman. You buy one off of him for 10 rupees, and then they'll be in your inventory forever (well, the placeholder for them anyway).
